You may want to reference the vanilla assets for where pet files are supposed to be located and how they're meant to be sorted in their folders. The actual pet spawn area / pet determination is tied to the tech console on your ship.
I didn't got to try the mod yet, but it looks interesting. Definitely going to try it. One interesting reference you could make would be putting the Delta Rune on the flag...

Looks pretty good, however idk if it's just me but the sprite icon does not appear in the character creation menu, not game breaking but at first I didn't think I had installed it
